Berlingo gearbox whine

My 2010 Citroen Berlingo Multispace 1.6HDi has developed a gearbox whine. This has happened right after it had a new clutch fitted. The garage has drained the gearbox oil and has now found metal filings in the oil. Any ideas on what could have happened and what my next steps are?

When the put the gearbox back back they misaligned the input shaft it and caused severe internal wear. Down to the garage that did the job, probably to replace the gearbox.
